I wish to use the comparative Cт (DDCт) method not for determining relative target quantity in different samples, but for determining relative quantity of different targets in one sample. I measured amplification of the targets and of one housekeeping gene as reference and control in one sample. Measurements should be normalized using the housekeeping gene. The software should determine the relative quantity of each target in the sample by comparing normalized target quantity in the sample to normalized target quantity of the housekeeping gene.
Result should be: In this sample, expression level of gene A is 75% compared to housekeeping gene? How do I do that?

You need to either use Support or contact Support on the official website. There appears to be downloads for this software (although they're only for customers) which means the software is active, but there are no guides or troubleshooting documents or sample experiments.
